It's interesting to see how Reploids and humans have begun to merge in Megaman Zero and later Megaman ZX. In Megaman Legends, there is the term called Carbons. The Carbons are artificially created organic humans who can modify themselves to bizarre lengths - something that regular humans are incapable of doing. It's also in the Megaman Legends storyline that a great flood happened. This was a result of the war in Elysium between Megaman Trigger (who like Megaman X, hunts down Aberrant Units or termed as Irregulars, the same name for the Mavericks, in Japan) and Sera. The battle was that Sera wanted to reawaken the Elder System. Megaman Trigger was later turned into a baby. Roll Caskett named the baby after one of her favorite video game characters - CLASSIC Megaman as revealed in Megaman Legends 2.
The question is whether or not Megaman Legends is part of a grand timeline or is it really a separate continuity? Play through the games and you'll notice some Easter Eggs. In Megaman Legends, there are items called the Z-Saber (Zetsaber) and the X-Buster. However, the X-Buster is not a Buster Part but a component to create the Shining Laser weapon. In Megaman Legends 2, we have the cartoon show of Classic Megaman, a poster of Zero, and other stuff that seem to hint that they're actually in another continuity altogether. Yet, it seemed that events in Megaman ZX slowly led to the creation of the Carbons.
It does create a bit of confusion one way or another. So, the current inhabitants on Earth are the Carbons and there were 3,000 years of existence in Elysium. Granted, Megaman X5's ending is NOT CANON so we just can't assume that Megaman X became the Master. The Master is a human being and the last true human remaining. So it seems that Megaman Legends is an alternate continuity where Carbons eventually replaced the humans yet the world's existence looks "too primitive" compared to ours. The Reaverbots' designs are hardly anything impressive in contrast to what goes from Megaman X up to Megaman ZX. Though the great cataclysm after Megaman ZX may also explain that the Carbons are trying to relearn technology hence creating a seemingly primitive society and forgot about space travel.
Though, I'd probably still view Megaman Legends as an entirely different spin-off game. I mean, Barrel's diaries already revealed Roll Caskett named the baby after her FAVORITE VIDEO GAME CHARACTER. Items like the Megaman comic book and the cartoon show may be bigger indicators that it's a completely different Megaman. Yes, it's by Capcom but the developers just chose to create a completely different continuity based on the same franchise.
