If The Transformers had Megatron and Starscream -- G.I. Joe had Cobra Commander and Destro. Sure, Cobra Commander was temporarily replaced by Serpentor. However, for a good amount of time, these two could easily steal the show with their non-stop argument. Probably, one of the best trademarks of cartoon villain stupidity is to have a continued working partnership with a CHRONIC BACKSTABBER. Neither Destro nor Starscream made it secret that they defied their superiors and even wanted to take over. However, neither Megatron nor Cobra Commander fired their treacherous second-in-commands. Megatron (as Galvatron) only did it in the 1986 Transformers movie. Cobra Commander still rehired Destro even after ALL THE BACKSTABBINGS after the G.I. Joe direct-to-TV movie. Like WUT?
The mini-series introductions such as "The MASS Device" and "Revenge of COBRA" show how the two are toxic. However, they need each other as Destro even calls the Cobra Commander his customer. Destro is an arms dealer who works with the Cobra Commander. Cobra Commander makes it clear that Destro would've watched the latter's face rust -- without the former. The two were obviously in a toxic relationship. However, without each other, neither of them would've done anything at all. Destro was the one coming up with the weapons like Starscream was in The Transformers. Cobra Commander was always the power-hungry fool and somewhat of a tactical coward -- like Megatron. Destro's only advantage over Starscream was a more composed side.
In a way, COBRA is such a huge terrorist organization that it's not like Al Qaida or ISIS. Instead, COBRA has become so much of a threat that the American government has to create G.I. Joe to counter it. Apparently, Destro may have not been making much money in selling his weapon to terrorist organizations until he met the Cobra Commander at one point. Cobra Commander probably wasn't much of a threat until he met Destro. Both of them saw the potential of their partnership -- no matter how toxic it would be. Destro probably only saw his weapons becoming more useful at the hands of COBRA instead of smaller time crooks such as mafias or localized threats. The MASS Device arc showed how both of them really needed each other.

I can theorize that like Megatron -- it seems the Cobra Commander keeps Destro around to keep him on his toes. It may also be a policy in COBRA that if someone beats you to it -- you're out. In short, the survival of the fittest policy may be why the Cobra Commander keeps Destro around for that reason. Destro probably puts up with Cobra Commander because of the latter's tolerance or because he feels he'd succeed one day. IRL though -- it wouldn't be advisable to be in their toxic partnership.
