One of the episodes of the third season of Transformers hast he once-mighty Cobra Commander after several years since COBRA was defeated. There's no more COBRA organization - only Cobra Commander going by the name of the Old Snake. The only way Cobra Commander could survive in the episode "Only Human" was to be an evil villain consultant one way or another. I think Dr. Wily probably managed to digitize himself (which is probably what Dr. Light did with the light capsules) so he's cheated death a couple of times. Apparently, Dr. Wily has been using robotic identities to hide the fact that he was actually from 20XX in 21XX to avoid arousing suspicion.
Megaman X2 takes place six months after the first game. A trio of Mavericks known as the X-Hunters appear. It would be very interesting that Serges himself looks like Dr. Wily. Even the Japanese dialogue (which was changed for some reason in the American version) turns out that Serges would call Rockman X as "Rock..." before saying X. This was during the time before Megaman X's identity was further distorted. I mean, Megaman X was meant to be different from Classic Megaman yet it seemed Capcom retroactively made them one and the same person. Serges was able to do what others couldn't do - rebuild Zero, modify Zero, and even know Zero's blueprints. Yet, why would Serges devote himself to also buildinb a body for Sigma? Before he dies, Serges even says in Japanese, "Such regret... to be defeated by a memento of Dr. Light!" The dialogue wasn't translated as such in the American version. However, Keiji Inafune never gave any formal word in that regard.
Dr. Wily's direct involvement wasn't mentioned again. Anybody who played Rockman X2 over the Americanized version knows how to read Japanese (which as said, I'm not really Japanese) will notice that Sigma says, "the last of the Wi... numbers...". That would be verified in Megaman X4 in Zero's opening cutscene where Dr. Wily in shadow form appears in Zero's dreams. Apparently, Dr. Wily was working as a stream of consciousness and created several bodies.
It would be interesting that in Megaman X5 - we have Sigma with a very interesting dialogue. How in the world did Sigma even meet Dr. Wily if the latter is too old to live? It seems that a digitized Dr. Wily probably gave Sigma the same serves. I was thinking that maybe Dr. Wily (as a virus) was able to communicate as Sigma's consultant. It would be interesting that Dr. Wily built Sigma that Gamma-like body - a body that resembles the Gamma Robot in Megaman 3. I still think about the bizarre similarity and throwback. Interestingly, Sigma manipulated Dr. Doppler in Megaman X3 to build him a super body that he hoped to use to destroy Megaman X. Though, it wasn't the end and Keiji Inafune's plan to end with Megaman X5 thankfully didn't happen.
It's interesting that Isoc in Megaman X6 appears as a footnote and he's NEVER FOUGHT at all for some reason. Isoc works as Gate's laboratory assistant and evil villain consultant. There are some scenes that will hint that he's actually Dr. Wily in robotic form. Defeating Hi-Max as Zero (before the fortress stages) will have Isoc laughing, impressed at Zero's strength, while Isoc hates Megaman X. Though, I still feel the dialogue between Megaman X and Isoc doesn't seem to be that strong. That's unless if Capcom finally decides and says, "Well, it's official. Megaman X is Classic Megaman!" It's possible that Megaman X may have been Classical Megaman rebooted and lost all his memories in the process. However, the statement that Isoc says, "I will destroy you myself!" to Megaman X sounds way too personal. That's why I think Isoc is actually Sigma himself disguised as a laboratory assistant.
So, is it possible that Isoc secretly worked with Sigma back in Megaman X5 and created the Gamma body? Hmmm... this also opens the possibility that Dr. Cain may have actually gotten hold of the Darkman robot's blueprints and used it to create Vile (VAVA) by combining the attributes one way or another. Isoc was never meant to be a combat Reploid so I guess that's why he's never fought. Then again, he could've dished out a mechanical vehicle to fight Megaman X and Zero. I wonder why Isoc was left as a footnote. Eventually, Sigma is revived and Isoc is suddenly lifeless. That sounds rather fishy. Though we can also have Zero hearing a voice, "Go Zero, you're the strongest robot!" which again might hint that Isoc is really Dr. Wily.
So what has Dr. Wily been doing as an evil villain consultant? Did he really go as far as to throw away his humanity only to be reduced as such? If so, it's possible that he was. Yet, Capcom gives no official word about that. I just want to believe Dr. Wily is long gone yet an artificial intelligence version of him still lives on. Serges may be a Reploid based on Dr. Wily and ended up having Dr. Wily's memories for some reason. Isoc, though, could actually be Sigma having had Dr. Wily's memories perfectly integrated after the incident in Megaman X5.
